I picked up an alternator off of an Audi 100. I pulled mine off and went to put the other on and the brackets don't line up. Do I need to change something? the bottom bracket is on oposite sides. The top seems a bit narrow also.

Not sure what "bracket" you mean but, you can remover the long bolts on the rear of the alt that hold the two halfs together and rotate the case (be care not to mess up the brushes) so the mounts are on the other side.
